The speech that he gave in Cairo was to the effect that he felt that US-Islamic World relations were very poor and that he would like to re-orient US foreign policy to align more closely with the interests of "Islamic Worlders". While Obama has made some decisions to that effect, his foreign policy has generally been seen as more inept than necessarily pro-Islamic World.
Concerning the Indonesian school, Obama attended a Christian religious school in Indonesia. However, this confuses a lot of people who realize that Indonesia is an Islamic country, so they assume that the school was necessarily an Islamic madrassa. This is not the case. Indonesia actually has freedom of religion and there are numerous religions other than Islam that exist in sizable numbers throughout the archipelago, especially in the easternmost islands and the cosmopolitan centers. It is likely that some of Obama's world views were shaped in Indonesia, but not by a madrassa, rather by day-to-day interactions with other Indonesians while growing up.
