The Catholic Church was accustomed to an absolute monopoly on the faith of western Europeans. The emergence of the Cathars not only broke that monopoly but could have led to people everywhere to begin to question the spiritual truth of every papal pronouncement. Of course, some clerics convinced themselves that they were saving souls by ridding the world of what they considered a heretical sect. They did not consider what they did to be murder, once again convincing themselves that God would always approve the deaths of heretics who did not recant. Just to make sure, they handed condemned Cathars over to secular authorities for execution, so that the bloodstains were never on their own hands.

Cartharism was a belief ( in parts of southern France ) that there were two gods, one good and one bad. The bad god places us in our bodies ( which contained a soul/spirit ) the spirit/soul needed to return to the good god. May unusual belief abounded, including reincarnation and the use women in the religion.

As was common, the 'extermination' was ordered because these people represented a threat to Mother Church. It was carried out over a 20 year period, and was during a time that Innocent the III was increasing and spreading the influence of the Rome over most of Europe, and reducing the influence of Germany.
