Why did it take so long for Christian kingdoms in northern Spain to expel non-Christian people from the Iberian Peninsula?

Because they were fighting a very superior enemy and they had to, literally, take out all the moors from the gained territory and refill it with new christian settlers. This process needed a lot of time to establish the new population.

And, by the way, they had to face new invasions from the moors from North Africa.
