The statue was located on Bedloe's Island, not Ellis Island. I don't know why it was located there unless it was because the tiny island was not good for much, it was owned by the Federal Government and available, and a part of a fort that was there could become part of the foundation of the statue. The statue was a gift from the people of France and was a joint effort between France and the U.S. France supplied the figure of Lady Liberty and the U.S. supplied the foundation. Bedloe's Island was later renamed Liberty Island which is it's name today.
