Jets generally fly at or above the tropopause because below it, in the troposphere, is where all of Earth's weather occurs and it is best to avoid weather complications so they fly above it.

Al Qaeda terrorists, masterminded by Osama bin Laden, are responsible for the tragedy. Two commercial jets filled with 10,000 gallons of jet fuel crashed into the World Trade Center towers, cutting off all the elevators and severely damaging the structure of the building. The fire alone couldn't have melted steel, but the fire with the pressure from above, bent the support structure that was damaged by the jet. Once one floor collapsed, the rest followed.
Jet engines require oxygen to burn their fuel. When a jet gets to extremely high altitude, it is difficult to get enough air into the engine to keep the engines going. The limit for turbojets is about 40km. Ramjets can (theoretically) operate up to 75km altitude, but efficiency drops off above Mach 5 (1.5 km/s), which is far less than the escape velocity (11.2 km/s). A rocket, on the other hand, carries oxidizer as well as fuel. It can continue to operate even when it gets above most of the atmosphere. Rocket engines also have much higher thrust-to-weight ratio.
Well thousands and thousands of jet fuel were in the gaping hole and as the supports started getting weaker from the blazing fire when one floor collapsed the weight got a lot more heavy and the heavier it got and not to mention the speed both planes went into the buildings cause when it hit it tore through some of the main supports.
