The pain you feel is the buildup of lactic acid and the tiny tear/rip/stretch damage that exercising causes in your muscles. Later, the pain will encourage you to rub and move the muscle...which is exactly what will help relieve the pain. The ache is a good thing.

when you exercise your muscles are obviously working and as they do so they make a waste product called lactic acid that causes the burn you feel and that is why it is so important to warm do to clear the lactate from the muscle fiber

When you exercise, your breathing rate increases. This is because your body needs to pump more blood around your body to get energy to your muscles. When this happens, your body take in air anaerobically (with little oxygen), causing the lactic acid to build up. This is what makes your muscles ache when exercising. However after exercising, your muscles will ache because:

a) They are not used to the session.

b) You worked hard.

Therefore when you exercise your muscles will contract, which is what makes them ache after a training session.
