If it is a gasoline motor you are getting moisture in the ignition system. Check the distributor cap for tracking. Check plug wires and boots. You may want to observe the engine when it is running rough in the dark. You may be able to see evidence of voltage leaking to ground. Di-electric grease can help when used on Both ends of the plug wires. Also check ECM module for a cracked case and/or wiring harness to ECM (mainly contacts) for corrosion or loose wires.

I have a 1999 Chevy Express 2500 and a 2000 Chevy Express 3500 with 5.7 V8 and they both have a 4L80-E transmission in them. they are NOT cheap to rebuild. Over $2100 to rebuild one.
