My 2000 Civic DX Hatch has a leak in the rear (haven't found it yet- may be the tail- light) that filled up the trunk space where the spare is (8 inches high!). When I went down a steep hill, the water splashed over hump under the back seat and the water went under the carpet/front seats all the way up to the brake pedal. Totally soaked. Bet your dealer didn't check the trunk...

Look at your spacing at the rear of the sunroof.
Slightly open the sunroof to close the gap will temporary fix the leak.
I checked the rear and front drain, they were not clocgged.
It's either the seal getting old or a stopper is worn or missing
at the front of the sunroof.

Take it to an automotive trim shop, It is about impossible to work on a sunroof and not make it leak

A 1995 Honda Civic will have a trim on top of the window that can be removed. Once removed, the window will have a spot to slide out of the door. Slide the old window out of the door and replace with the new glass.

It's under the carpet at the front passenger floorboard. Pull up the carpet a little from the top and you'll see a small glass window directly on the floorboard in the middle which contains a flashing red light when the key is on accessory mode. Count the flashes to find the trouble code.
remove the headliner remove the old moonroof install new moonroof replace headliner
