Sounds like the "switched" power wire was hooked up, but the "constant" power wire was not connected when the deck was installed. The constant power is independent of the ignition. Basically it is an always on, direct link to the battery. It provides just enough power to the deck to "remember" it's settings. This includes DSP and bass & treble settings, as well as radio presets. To test this, set something(for example the treble setting) to maximum, then turn off the vehicle. When you turn it on again, if treble is at zero(or whatever it's default setting is) then that is probably your problem.

Most radios have both a 'constant' and a 'switched' power source. The 'constant' is a low voltage source that provides enough power to "remember" things like station presets, clock settings and whether or not the radio was on or off when the vehicle was last turned off. Sounds to me like your 'constant' power is no longer functioning.
