Sounds like you didn't have the rotors turned when you replaced the pads. Either have the rotors turned down, or replace them with new ones and the shaking will stop. Also make sure there is nothing between the rotor and the hub, this would cause a problem as well.
I believe the dealer has a TSB concerning this problem-seems to be prevalent in this Model

To unlock the steering wheel on a 1993 Honda place the key in the on position. Doing so will free the steering wheel.

A 1999 Honda Civic Ignition switch is located under the steering column. Remove the steering column. The switch is seen connecting to the dash harness and lock cylinder. Unplug the switch from both places and replace with a new unit.
Either the car is telling you that you shouldn't be driving that fast :) or there could be a problem with the tires, steering or suspension. Possibly a tie-rod end, separated or unbalanced tires, mud in the rims or something of that nature.
