Farmers are referred to as such because they are people that run a farm. In English, adding -er to something often makes it refer to a person that does that thing or works in that particular field. A hatter makes hats, a lawyer works with the law, a builder builds things, and a farmer farms.

Farmers are those people who farm, or grow crops. The word farm comes from the Latin word firma, which meant a fixed lease payment. In the time of the Romans, land to be used for farming was leased (rented) to the famer.
