If there are no blown fuses in your Lincoln ls, then there could be a short in the wires causing your power locks to not work.
Try checking the fuses.

There is a fuse panel hidden under the dash on the passenger side, you have to remove the kick panel to access it, the fuse for the power locks is located there.
If your power window is not working and there is no loose wiring or bad fuses, it might have a bad window motor. The motor and the actuator can cause the window to work intermittently.
Check the fuses and the relay that controls the door locks. A power loss is the most likely cause of the problem.

I'm assuming the manual locks work. But you're on the right track, i'd check the fuses, and possibly the relay for the circuit.

I had this exact problem with my 2003 jetta tdi. There is a central security module in the car, which went bad in my case. The sunroof wouldn't work, power locks would try to lock then unlock, windows wouldn't work, dome lights also. I had the module replaced for a little over $400 (used). Be careful if you get a used one like I did, because now the keyfob will not work.
