There are lots of reasons, and some of them depend on the type of pump. If all the right valves are open, and the pump and piping are in good condition, then the most likely cause is that the pump is not primed. Most centrifugal pumps require priming. This is simply filling the case with water. Depending on the pump and the setup, you may be able to prime by causing water to flow backward through the discharge pipe. Alternatively, many pumps have a priming plug on top of the pump case. Remove the plug, fill the case with water, and replace the plug. If none of that works, then the next most likely cause is an air leak in the suction piping. Given a choice, your pump would much rather suck air than water (it's a lot easier). So, if the suction line from the pool to the pump has an air leak anywhere in it (cracks, loose fittings...) then it won't suck water. After those two things, would need more detail to diagnose.
Make sure you have voltage at the pump. If you do then the new pump is defective. If not, the fuse is blown or the fuel pump relay is bad. Where is relay?

did you make sure the #1 piston was top dead center and that when you set your timing that the springs where without tension? if not its out of time
no fuel means check fuel pump for operation.also make sure fuel filter is not full of gunk

Is the power on, do you have a breaker, is the water level up, there are so many reasons for a pump not to work more information is needed.
Sure you can turn off the pool pump, the water won't be circulating anymore but since you are not using the pool it does not matter. Make sure the outside temperature is above freezing until winterizing because non moving water freezes earlier than moving water. In order for a pump to work it needs something to Prime(suck) and because water and fuels arent solid enough you have to prime it. meaning fill the suction hose up so there is no air so the pump can suck. if there is air in it it wont work. as the pump sucks up the fuel/water in the hose it drags up the rest of whats in the tank or under the ground or what every your pumping. a self priming pump has a foot valve(one way hose) on it. when the pump suck up and is turned off all that is in the suction hose does not run back out it stays in the because of the foot valve.

water pump will sit on engine with lower radiator hose inlet to the left, make sure you dont have a "long water pump", it wont work, 350 is a "short water pump"
ive been doing pool service for 12 years and it is best to run pump 24 hours a day, they are made to do so and it takes so much more electricity to start the pump u wont save anything turning it on and off
There is no filter at the bottom of a pool. Perhaps you are looking at the hydrostatic valve which is there in case your pool is emptied and Will make sure that the pool wont float in ground water.
There is a flexible membrane that you can see in the center of the unit check if there is any thing stuck in it. or else it may just indicate that the filter needs cleaning
