When your head unit is turned on, the auto-antenna wire sends a signal to your automatic antenna (meaning moves up and down as your HU turns on and off respectively) which moves it up or down.

It works in the same way as the Remote Amp Turn-On wire works, which turns your amp on with you HU, then off when you turn your HU off also.

Both are usually coloured blue, or blue and white on aftermarket stereo systems.
