You can do it with a scanner. Usually when the security light is flashing it means there is a problem with the passlock system. Dealer item and about $500.00-$700.00 to replace parts & reprogram.
Turn the engine two seconds then leave the key in the run position for exactly ten minutes...the anti-theft security light should go from blinking to solid at the ten minute mark. Immediatly run the engine and the Passlock is reset. Good Luck!!
the 1999 venture has the PK3 system for security, so you have to go to a GM dealer or a automotive locksmith that has the proper box to reset it or make a new master key for it.

Passkey II can be reset based on the type of Truck you are looking at. You can usually reset it by the steps below. To determine if the passkey is your problem you need to know if the security light is flashing, solid, or out. Observe the Security indicator lamp in the instrument panel. Remove the key from the lock cylinder. - Security indicator should be Flashing when the door is open. - Security indicator should be Off when all the doors are closed. - If the Security indicator does not come On or go Off correctly, refer to the Content Theft Deterrent System diagnostic and repair information in the applicable Service Manual. With the Doors closed, place the key in the lock cylinder and turn to the Run position. Observe the Security indicator lamp. - Lamp is On and does not go Off however, the engine starts. This indicates that the Vehicle Theft Deterrent (Passlock) system detected a fault when the engine was running. - Lamp flashes On and Off. This indicates a problem has been detected by the Passlock(Passlock™) system and the engine may not start this key cycle, a current condition. If you determine that the Passlock is the issue, you need to do some web research on the "corrosion of the passlock system" GM had massive issueswith them and you may be able to get the answer there.
To reset the fashing dash blue security light............disconnect the hot lead on the battery and after about 3 minutes, reconnect it. Light should be off now.
