No actually! An experiment was done and when you crack your knuckles an explosion happens (Now don't get me wrong. Your knuckles are not blowing up.) and that is what causes the cracking sound. Despite the "explosion" the knuckle remains intact and unharmed.

I pop my ankles all the time and I didn't really have any problems for a while until I started to notice that the muscle right above my ankle on the outside of the shin was always tight. Playing sports it takes more time to warm-up to where it's comfortable and even then on sharp cuts and other such moves there is a nagging feeling, not a pain, in that muscle. I am not positive that this is a result of popping my ankles, but it seems reasonable and likely to me.
