Yes it will still be destroyed even the battle damage is zero because the effect only involves the damage and not NEGATING the atk.For example your opponents Blue Eyes White Dragon attacks your Darkmagician. During damage calculation you can activate Kuriboh or Waboku. The damage will be zero but Darkmagician would still be destroyed.
