Actually, since the show was canceled, there was no message, but in an intervie, the creator of Invader Zim said in the end Dib was going to actually going to take over the Irken empire. Zim from what's said is stranded on earth and learns to like the humans.
I'd say the overal message is to never judge a book by it's cover, and to keep an open mind what meeting new people, or in Zim's case, a whole planet.
