In The Wannabe in the Weeds, Booth gets shot. Everyone thinks he is dead, though he isn't really. The funeral is in the next episode, which I believe is The Pain In the Heart (also the episode they find out that Zach is Gormogon's assistant). These two episodes are in season three.

No, Booth and Dr. Brennan are not married. In the last episode of season 4 of the show, they were a married couple expecting a baby but that was just a dream that Booth had while in a coma.

David is healthy. They had a shortage of writers and other personnel and actors on set do to an outbreak of the flu. Hart Hanson put in Twitter 'damn Swine Flu..' and it got all blown out of proportion, first David was sick then David was dying. Hart said himself on one of their panels that he has learned his lesson and now knows to be careful of what he writes.
Season 3, Episode 15, Pain in the Heart.
On the episode before Pain in the Heart, called Wannabe in the Weeds, Fat Pam, a murder suspect, falls in love with Booth. While aiming at Bones with a gun, Booth jumps in the way and gets shot. On Pain in the Heart, it is his funeral.

it wasnt as much "replacing" as much as a change of pace. When Ash had to go to the Hoenn region, Misty simply couldn't come. May was a new trainer who happened to come upon the remaining group (Brock/Tracy*?* and Ash, i think) and ended up joining the quest.

You can expect more sexual tension and grizzly murders, but also after Booth's brain tumor, Booth's brain thinks it loves Dr. Brennan and so Booth has to tell her and rumours in episode 18 that happens.

He left because he was sent to an asylum.
He was one of Gormogon's (the cannibal that was making a human skeleton out of his victims) apprentice's. Zach blew up the lab doing an experiment, knowing that he would harm himself. He timed it too late and permanent damage was done to his hands. He was sent to hospital. After Booth and Bones do some investigating, Bones figures out it was Zach who had been helping Gormogon. Zach confesses that he murdered a man and was told he could go to prison or an asylum. He goes to the asylum.
In a later episode, Hodgins gives Zach a case file and Zach escapes. It seems he was able to do this for a long time. Zach returns to the lab to help the "squints" solve a case and then returns to the asylum. He then tells Sweets that he never actually murdered a man. Sweets tells him that he's going to tell the others but Zach warns him of that he would be in breach of his contract thingie and sweets can't tell anyone.
We are not sure yet if Zach ever comes back, but it doesn't say that he never returns. He could return and I hope he does! Hope I helped!

David admitted he did and said that the lady was black maleing him to make everything public so after talking it over with Jamie he made the announcement. I think it took courage to go public and I say more power to him
No they don't get engaged in season 6 but that doesn't mean they never will.
In the Season 4 finale I believe. Its a flashback though. Also, MAYBE the 100th episode in season 5 titled "The Parts in the Sum of the Whole". There is also an episode in which it is revealed that he really was not a murderer but simply blamed himself for it, but I can't remember the episode.
