All just you need to do is first get a pokemon with high power and that is normal effective over the boss.You might have to stay there long enough to catch it.

Once your first pokemon fainted, open your second one that is super effective over the boss.

You have to release a Palkia, Dialga and Giratina all at the same time in the release station. Then you will get a message saying they left a mewtwo ticket; pick it up (You can only have one ticket at a time, so make sure you don't have any other tickets with you). You then go to the recruit station(Peferably the highest level one you have so mewtwo will be a good level) a new option will appear saying recruit using ticket, select this. Your mewtwo will then come out of the machine; pick it up.
