Actually, the Secretary of the Navy is a very real and alive position under the Secretary of Defense. SECNAV(Secretary of the Navy), is the person responsible for the Department of the Navy and who reports directly to SECDEF(Secretary of Defense).
To the OP: I would highly suggest joining the Navy in the officer field. Don't worry about working your way up to like Admiral or something, but at least Lieutenant(O-3).
Afterward, get into the political game. Run for State Senate/House and then move up to Congress. From there, you can meet all of the potential presidential candidates and make sure to be friendly to EVERYONE of both parties. Continue to stay active with the Navy through support, attending Balls, etc. to public declare your admiration for the Navy. Perhaps, even speak to one of the presidential candidates privately and tell his/her your desires in the most tactful way.
Then, hope and pray. It's ultimately the President's choice who to nominate.

As I understand the US Military system the heads of Army, Navy, and Air Force are appointed by the Secretary of Army, Secretary of Navy and Secretary of Air Force.
