Looking at just the countries today, I'd say Paraguay is to Bolivia as Costa Rica is to Honduras: Paraguay is wealthier and has some better agricultural land, and is currently more stable and centralized politically (witness the recent "secession" of some outer Bolivian provinces). This things all apply, to some extent, to the Costa Rica-Honduras comparision. Ethnically, Costa Rica is more Euro-American than Honduras, which is also true when comparing Paraguay and Bolivia.
Historically, of course, Paraguay has not had the same pacific (meaning peaceful, not the ocean - fighting over guano deposits and Pacific ports is Bolivia's thing) history as Costa Rica. In the War of the Triple Alliance in the 1860s, Paraguay was pretty much destroyed (Paraguay actually had a very large indigenous population until this time, but so much of the pre-war population was killed and eventually replaced by Immigration that Paraguay now looks ethnically a lot like Argentina or Chile), and the Gran Chaco war in the '30s between Paraguay and Bolivia wasn't a cakewalk either. And Paraguay has not had a democratic system of government for as long as Costa Rica.
To be perfectly honest, no country pair is going to form a neat analogy with the Paraguay-Bolivia comparision - nations are all different in their own weird way, and comparing them in old SAT analogy style is probably not very accurate.
In conclustion, my answer is Costa Rica, though reasonable arguments could probably be made for El Salvador and Nicaragua.
