Well.... according to http://www.citymayors.com/statistics/largest-cities-density-125.html the first three are:
#1. Mumbai, India (14.35 million people / 187 sq. miles = 76.7k people per sq mile)
#2. Kolkata (Calcutta), India (12.7 million / 205 sq. miles = 91.95k people per sq mile)
#3. Karachi, Pakistan (9.8 million / 200 sq mi = 49k ppsm)
But, it's interesting that the list linked above places LA, San Fran, and San Jose in front of New York which goes against "common wisdom".... However, this link includes rivers, harbors, and off-shore (oceans, lakes) areas if they are technically included within the city boundaries. This tends to reduce New York's population density relative to the California cities.

So I think it kinda depends on your definition of the area of the city and such....
Edit: Being from SFI know that it's is on that list because it's actually a very small city area wise. Only 7 miles by 7 miles with about 1,000,000 residents.
