New York City is not in any one borough. Quite the opposite, in fact: the boroughs are in New York City. New York City is comprised of five boroughs: Manhattan, Queens, Brooklyn, the Bronx, and Staten Island. The name "New York City" refers to all the boroughs combined.
However, sometimes when people say "New York City," they are speaking only about the borough of Manhattan. Since Manhattan island is the main borough -- where Wall Street, Times Square, the World Trade Center, Rockefeller Center, Central Park, etc. are -- sometimes people say "New York City" when they really mean "Manhattan."
I have included a link to a New York City subway map, which shows you all the five boroughs, except Staten Island. You can see the tip of Staten Island on the bottom left-side of the map, but the entire island is not shown, since the subway doesn't go there.
