Sounds like something might be hooked up wrong. Check alternator wires and battery cables for good/correct connections. Check for any shorting wires (maybe something got pinched when you put the alt. in) around alt. If all checks out, maybe you got a bad alternator.

In parallel no, the voltage is the same the amps double. If hooked up in series the voltage would double and then the charging system would need to be changed.
The alternator is probably over-charging the battery. Replace the alternator if the voltage at the battery terminals is over 15V when the engine is running.

I don't think that charging a cell phone battery every night hurts the battery. It does not matter how long the battery is being charged. The battery is created for specified period of time and then needs to be changed.
Check for a bad ground. Follow the ground cable from the battery to the car's frame. If there is corrosion, remove the bolt, clean the area, and reattach.
