Not really. Whenever you switch the lever to A/C, it sends a signal over to the PCM and it in turn not only energizes the A/C clutch, but it also bumps the idle up with the IAC valve because of the additional load placed on the engine. So the problem could become complicated.

Yes it could, a alternator has air passages in its case to allow for cooling. If those holes are blocked the alt. could overheat and fail.
If the fuel pump is causing a fuse to burn up on a Lincoln, perhaps it is because the fuel pump is not shutting off when it should. It could be running after the car is turned off.
Perhaps the alternator is bad, and the lights bring the battery voltage down too far. You could also have a loose connection at the battery.

The alternator is belt driven and so is the water pump but that is where the correlation ends. There is no way a bad alternator could cause a water pump to go bad unless the alternator pulley was warped. Then there is a small chance.
