They were not different - they had the same gods under different names. They recognised them without any problem eg Zeus = Jupiter. And this applied to the gods of other cultures eg when Pompey captured Jerusalem, he immediately went up to the temple of Jehovah and sacrificed to him, recognising him as being Jupiter.

Religious problems were the product of the exclusivist religions - Judaism and its offshoots Christianity and Islam, which claimed supremacy for the god they shated Yahweh/Jehovah/Allah. These waged religious wars against each other and internally, something virtually unknown to the adherents of the Jupiter-Zeus led pantheons.
