A faulty muffler will not cause this but a clogged catalytic converter will.
It is clogged or you have a miss on the driver side bank of the engine which is causing raw fuel to be dumped into the converter where it is burning. If you find your engine is running fine and has no miss then the converter is clogged.
geo metro had a problem with the egr valve going bad causing the # 3 exhaust valve to burn, which could cause a lack of power in the engine performance. if this exhaust valve was burnt due to a faulty egr valve the new egr valve could have gotten clogged again causing a check engine light to reappear.
if your oil sump is clogged i would clean it immediately by using propper flushing liquid cos i wouldn't worry about it leaking as it will most probably restrict oil to the engine causing it to seize.
it will run lean, eventually causing detonation (pinging) which is very distructive to your engine.

There are many reasons that contributes to engine missfire. Bad gas, faulty spark plugs, faulty plug wires, clogged fuel injectors, clogged fuel filter, dirty/clogged air filter, clogged cathalytic converter and faulty EGR. I would suggest going to Autozone or Advance Auto. They have an OBD system that you can plug under the dash of your car and it will indicate some of the faulty parts that maybe causing the engine missfire.
Probably not. They would have to be clogged solid not to let engine idle in which case the engine would not run at any speed. If they were semi-clogged the engine would idle but hold engine back from revving up.
Depending on the extent of the clog, it could cause the engine to lose power under a load or accelerating and in severe cases the engine may not run above an idle. I don't see it causing any one cylinder to missfire.
If you're getting an engine warning light on your Hyundai Accent, oil could be leaking into the exhaust valve. The could also be a problem with the catalytic converter.
It sounds like the thermostat is opening up late causing the engine to almost overheat before it opens. Replace the thermostat.
