It's pretty easy. Take the Uptown 2 train (of the 1-2-3, the red line) from 34th Street-Penn Station to the East Tremont Avenue/West Farms Square stop (that's the next stop after 174th Street). From there, walk uptown (follow the Uptown 2 train's path) 2 1/2 blocks to the Asia Gate entrance of the zoo.
Exit the zoo at Asia Gate (Gate A). You will exit onto Boston Road, and the subway will be on an elevated track above you. Follow the train track two and a half blocks on Boston Road, until you get to the East Tremont Avenue-West Farms Square Station.
Get on the Downtown (Manhattan bound) 2 train (of the 1-2-3, the red line). Take the 2 train to 34th Street (Penn Station).
