Unlock it from inside the car with the door lock.
If the key starts the car and you just need to program remote. I just bought a 2000 beetle and had this same problem. Just unlock the rear hatch and lift it up, then unlock driver door with key and push either lock or unlock and it will program the remote to lock, unlock, doors rear hatch and arm alarm

There is a factory service bulletin about your problem. The software in the body computer needs flash updated. That is only available at the dealer.
You can: -Open the drivers door and press "unlock" -Have a keyless entry system installed at a Best Buy or similar car audio shop. All of the locks (including the rear hatch) are on a central locking system and they will all lock or unlock together.
I have an '04 Highlander and have this capability without any special programming. To unlock the drivers door ONLY, press the remote ONCE. To unlock ALL the doors AND the rear hatch, press the remote TWICE within 3 seconds.
If you have a newer model, with the remote unlock built in to the ignition key, press the button that looks like a trunk opening. This will open the tailgate but leave the other doors locked. Otherwise, press the Unlock button TWICE - this will unlock ALL doors, including the tailgate.

More specific information is needed. There are several electrical items associated with the rear hatch, some of them on different circuits with different fuses. IF you are referring to the remote door unlock - ALL power door locks for the vehicle are on the same fuse/breaker. If it is only the rear hatch that doesn't work from the remote switch on the dash - check the switch first, then the servo motor inside the hatch door itself.
