I believe that after you give the ruby to Celio on 1 island, you can now visit dotted hole, use cut on the metal door (select a Pokemon in your party that knows it). If you go before returning the ruby, a scientist blocks the way. After that, you can access and move down a series of holes that lead you to the emerald. The scientist mentioned earlier will steal it, claiming it is his and he tells you the second password for the rocket warehouse. The dots on multiple walls everywhere are actually brail, a brail packet was included in the original fire red/leaf green box but you can just guess and check like I did. :) hope this helped

You have to save Lorlie. You have to save lorelei of the elite four, go into icefall cave on 4 island, go up the waterfall, down the ladder, into the tunnel and you will face some team rocket trainers, they have level 30 Pokemon more or less (i can't really remember). defeat them and then the guy at the dotted hole will have moved, use cut to open the door. go in and down the hole, after that go down the holes in these directions North, west, east, south you shuold be in the room with the Sapphire, but the scientist will steal it from you but give you the second password to the rocket warehouse on island 5.
