If there's a lot of water that's been in there for quite a while, I'd wonder if the crank and bearings were rusted. Otherwise you can just drain it off--some engines have a plug on the bottom of the engine or you could pull the heads and cylinders and drain it off with a suction hose.

On jet ski engines they recommend you turn the craft upside down with the plugs out and turn over the engine. Some engines even have a drain on the bottom that's contolled by a knob on top of the engine ( Kawasaki 650). If it's a motorcycle you could remove the gastank and turn the bike upside down and turn the engine over or remove the exhaust and tip the bike up so the exhaust exit is down and turn the engine over or just position the piston at the top of the cylinder.

The last bits of water are removed by starting and running the engine.
