On a 1990 Jeep Wrangler 25ltr manual transmission the fly wheel was missing how do you correctly install the wheel with the engine at top dead center so the ECU picks up the correct timing?

How does a flywheel just go missing? The flywheel should only bolt on in one orientation.

It must be unbolted from the engine flex-plate (flywheel) then correctly installed into the replacement transmission. Failure to install the torque converter correctly will result in expensive damage to the transmission.

First unplug the wire harness from the switch. Using the correct size socket (1" if I remember correctly) remove the switch counterclockwise from the transmission. Install the new one in reverse order.

no...absolutely not, totally different, even the slightest difference would make it not work correctly

No, had to install is correct.
