pull the spark plug out of the number one cylinder (they are labeled on the intake manifold) turn the crank gear ( the bottom gear) until the piston is all the way to the top of the cylinder ( use screw driver to gauge) get the dot on the crank gear (bottom gear) as close to stright up as you can get it then the dot on the cam gear (Top Gear) goes straight down. then pull your distributer cap off and point the roter bug at the number one cylinder. then your done.
Correct timing is what ever the manufacture recommends.
The timing on a 1999 Honda Civic can be adjusted setting the distributor to the correct angle. Setting the distributor forward to much will mess with original settings of the ignition.
Assuming that you know how to use a timing light to adjust timing: 1. Disconnect the electronic spark control at the distributor. 2. The timing should be 10 degrees btdc. Rotate the distributor to achieve the proper setting at the timing mark on the crankshaft.

If you are setting the timing with a timing light then it don't matter where the rotor is pointing. But if you are putting the Distributor in then yes. When it is in, It must be pointing to #1 on cap so vaccume advance don't hit the thermostat housing when you adjust the timing with a light.
To set the timing on a Toyota 22R engine find the distributor. The engine will have marks at which the distributor can be set. The OEM setting for a 22R engine is 5 degrees.
The timing should be set to Top Dead Center (TDC), but you must disconnect the electronic spark advance feature. Unfortunately, I don't know how to disconnect the spark advance. The timing chain is all that can be set. There is no way to set the timing as the distributor is not adjustable.
