You have to replace the doors and axle to have any control. As long as you are doing that, you might as well maintain electronic control over the system and connect the motor back up. The Powertrain Control Module (PCM) is located on the right firewall directly behind the glove box inside the engine compartment. These control modules are somewhat expensive and have to contain the exact part numbers to accomodate all options. These jewels are programmed by the dealer.
The cause is a GM design flaw in the blend door actuators. The repair is an updated design control head which takes into account warpage of the blend doors themselves. As far as I know the updated part is only available at the dealer.
There were several transmissions put into your Grand Cherokee and of course the model depends on whether its a manual shift or automatic. You can find the part number stamped on the transmission itself if its an automatic. Look on the drivers side above the fluid pan gasket. On the manual its on a tag near the drain plug. The numbers will have the part number, build date and serial number and you can cross reference this number by calling the dealer.
