Most likely bad intake manifold gasket. When the engine is cold the engine shrinks which unseals the intake and allows a small amount of unregulated air into the engine causing it to idle rough. as the engine heats up it expands sealing the leak causing idle to improve. You should also get lean codes from the computer as the engine is running to lean. Very common problem with the DOHC engine. See "Related Questions" below for more

Bank 1 and bank 2 is running lean. I would suspect a vacuum leak. Check for cracked, disconnected or broken vacuum line(s). The fuel filter could also be plugged and restricting the flow of fuel.
Yes, they are the same exact blocks and transmissions for SOHC and DOHC. The only difference is the heads and flywheel. As far as I know, you just have to change the flywheel from the SOHC engine and put it on the DOHC motor. Just make sure to put on a new gasket. One more thing is being your putting a dohc engine into a sohc neon, you'll have to change the pcm to a dohc computer or it will run lean and possibly blow the engine. Hope this helps.
