Check the strut assembly on the side that is making the noise. It is possible that the strut is starting to go and that's what is making the noise. This may especially be true if you can make the clunking sound happen by pulsing the brakes as the car is moving forward.
I just went through a similar problem with a 1997 SL2. The car had only 78,000 original miles when I had new brake calipers and brake lines installed (by a friend) and shortly afterward the car developed a "clunking" noise during hard right turns. We, the friend and I, checked damn near everything and though I felt it had to be related to the brake work the friend, who is a much more experienced mechenic felt otherwise. We installed new axle assemblies on both sides to no avail and I decided to allow the problem to get worse to mak locating it simpler. Finally, after about six months of use the problem got severe enough that I was becoming concerned. The noise started appearing even while braking with the wheels straight. I finally took the car to a Saturn dealer and they located a brake line that had been installed incorrectly and was rubbing on the rotating wheel assembly during certain manuvers, including turning and sometimes when braking. The brake line was worn almost completely through and was on the verge of breaking and replacing the line eliminated the problem. So much for my friends expertise!!
2003 Saturn Ion clunking when breaking
That is most likely the CV joint.
In my case I have a 1999 SL1 and the clicking sounds where the relays for the electric door locks. I removed them and I have not have the battery drained. I have not replaced them yet.
This happened to our 2003 Vue. I had just had the brakes replaced and they had not done this properly, something to do with the 'calipers', so the car sounded like a bucket of bolts everytime I put on the brakes. Have them look at the rear brakes especially if you've just had them replaced.
