Did you try a basic tune-up? A misfire is either spark (spark plugs, points, rotor, wires, electronic ignition module, etc.), OR fuel (carb adjustment, dirty fuel injectors, plugged fuel filter, weak fuel pump), OR emissions system failure. You haven't given enough info on the vehicle or symptoms to be more precise.
The right side cylinders may not be firing on a 1998 Honda Passport because there is a problem with the main relay.
No - have you checked that it is firing on all cylinders - Sounds like the engine is mis firing or not firing on all cylinders.

May be that one of the cylinders is not firing. Check spark plugs for oil/any other obvious damage.
the engine uses 3 coil packs (2 cylinders per pack) so if one goes out, you lose two cylinders. If you've replaced the coil and still have the problem, it's likely to be the computer module itself (about $300 from Advance Auto Parts)
The number of a cylinder indicates the firing order of the spark in a sequence consistent with the number of cylinders.
