She was charged with treason. This was based on the letters that she and her husband KIng Louis XVI had sent to the other monarchs in Europe, pleading for their help to rescue them from their situation and to try to restore the monarchy by organizing a counter revolution. This was seen as treason, and basically it also was. Though, it is no more then natural, that someone tries to save their live and that of their family members. Also, because both of them had been brought up according to the " ancien regime", they did not know anything else. They were brought up to believe that it was their god given right (literally!) to reign according to the standards that Louis XIV had once introduced to the court. Though, it really did not matter at all what she was charged with. Way before the trial even started, the verdict had been clear: whatever happens, she was to be guillotined.

In modern terms it can be said that they threw the book at her. She was charged with conspiracy to murder the Duke of Orleans, sending million to Austria, organizing and participating in orgies at Versailles, incest, declaring her son to be the King of France and the murder of the Swiss Guards, The trial was a travesty of justice and what would be called today a Kangaroo Court. She was found guilty of treason.
