First check to see if the head lights do that when you just use them and not when your setting the alarm .. if its not the head lights i have no idea .. even if it doesnt do it when you use the head lights alone still check the track they are on i know my head lights wouldn't work because the back plastic housing that connects to the head lamp motor check to see if everything is in order .. if nothing is out of place then all i could imagine it being is the signal from the alarm that is making the headlights move is telling them to close for to long and the gears are grinding .. idk if they are safety gears kinda like and they can handle the grinding you can look to see ho they hold up .. you mightg just be better off leaving it how it is to be honest ... and if you like firebirds don't go get a camaro its such a better car you might like the firebird styles but as far as mechanics the firebird is a piece of sh*t
Actually the problem is with the headlight motor (the motor that brings the lights up/down). This happened to me, the noise your hearing is the plastic motor gear inside the motor. The gear has worn out (gear tooth are broken). Your motor is more than likely working fine and just needs a new gear which can be purchased on the internet. Do a search for firebird headlight gear. They usually sell a gear that is brass and have instructions on installing it.
The alarm can cause your lights to flash and keep the engine from starting. Remove the car alarm fuse, for 30 seconds. Put the fuse back into its original slot and the car alarm system should be reset.
you need to find the alarm wiring harness and take the fuse out of it
To re fresh the alarm, remove the fuse to the alarm, for 30 seconds then re fit, but be ready on the alarm key fob, to turn the alarm off, becose it will sound and flash the lights, when you first put the alarm fuse back in. After you turn off the alarm witht he key fob, it should work as normal alarm again :).
This happened to my 97 firebird. In addition to the lights going up and down (what I refer to as "blinking") an awful grinding noise could be heard. It was discovered that the gear inside the headlight motor was stripped. It is very expensive to replace the whole motor. What I did was replace the gear inside the motor. I bought the gear online from www.RockAuto.com for a nominal charge. Then I logged onto www.firebirdtaclub.com/ttlight.htm for information with regard to the headlights/motor/how to replace, etc. My bird's headlights are all fixed now. There is a relation between the alarm system and the headlights. If the alarm kicks in, the horn is activated and the head lights will start flashing on and off up and down.I would asume that when the car is locked and alarm set, system will check proper position of headlights.
I have a '03 and there is an alarm if you leave tour lights on.

You can reset the alarm on your 99 Firebird in three main ways. First, look for a switch underneath the dash in the driver's side and flip it three times. Second, you can open the fuse box to check if the alarm is still working, and third, look for a valet switch located somewhere on the cabin. It should be able to temporarily disable the alarm until you switch it on again.

I think that will gain you access to the alarm settings sensitivity and such.
