This question is Biological in nature, but can be simplified to fit the historical context. Basically, if you isolate two populations, they will adapt to their different environments. The environment in Europe differed than that of the Americas; therefore, Europeans adapted in a different manner than American Indians. One of the adaptions stems from the proliferation of various diseases in crowded cities and close proximity to animals (part of the reason the Black Plague was so disastrous). Because of the number of novel diseases in Europe, Europeans had built certain immunities. The immune systems of American Indians, however, were not familiar with the diseases found in Europe. When introduced to the common cold or influenza, the American Indians could not fight them off. Many millions of native peoples in the Americas died as a result.

From the very instant that the European explorers met the new world they considered themselves better than the Native Americans they met. As they took over North America they ignored the fact that the land was occupied by people who had been there for thousands of years. The English worked to recreate England by Fencing off land, chopping down forests, bringing animals, plants, and insects not native to the North America. They viewed the land as open and free with no ownership by anyone else while the Native Americans viewed the land as something that a person takes care of but doesn't own. Right off the two cultures had a world view conflict . The colonists as they grew in number pushed the Native Americans off of lands and treated them with disrespect, discriminated against them, killed them in anyway they could ( some were given blankets with disease on them and they had no immunity against old world diseases). The philosophy of a " good Indian is a dead one" developed and the European settlers just kept moving west replacing Native American tribes as they went.
