I had the same thing in my 1998 Honda Civic and it had to do with the intake manifold setup on the J spec motor. We replaced it with the original intake manifold off the stock motor that we were replacing (that was originally in the car) and the idle was fixed. You will want to clean your old intake manifold though so that you don't get a bunch of junk in your fuel injectors.
Do your throttle body linkages move when you press the accelerator pedel if not you may have a broken cable or if you have swaped engines the cable may not work properly. Does the engine rev when you manualy operate the throttle body also is your air flow meter hooked up as this will affect throttle as will other sensors so make sure all of these are connected
Yes, in 1992 the engine was modified to a "roller" motor and is still this today. You will have some differing belts and pulley's but these can be swaped to your newer/older ones.

I just completed this project using the very similar 3.8 super charged from a 2001 Pontiac
well its a lot of work pull the engines ans all make shure they are in good working order also what people dont do is pull the computers too you NEED the computer from each car that must be swaped too then its easy just get a chilton and follow directions the cars are the same size so the engine will fit.
More torque from the LT1,so I would think you will need to change the transmission and rear end.
