Because they had different sides. The Confederate States of America (CSA) was formed of the southern states that seceded from the United States of America in 1861 at the onset of the Civil War. Originally there were 7 states then later 11 states in the Confederacy. The first CSA national flag had 7, 11, and then 13 stars in a circle. Two border states (Missouri and Kentucky) did not secede from the Union but had representatives on both the USA and CSA legislatures. That is why there were 13 stars on the first CSA flag. During the Civil War the CSA was not part of the USA, they were considered a separate nation. During the history of the Confederacy there were three different "official" flags of the CSA. After the defeat of the Confederate Army of Virginia and arrest of their President Jefferson Davis the southern states were returned to the United States of America.
