Actually index.dat files are used by internet Explorer to keep your history and other information organized. Deleting them will not do anything to harm your computer and most cleaning software will delete these files, which will allow your computer to preform faster.
Since index.dat files are actually just files and has nothing to do with hardware, you have nothing to worry about when deleting them. Just make sure you have a reason for doing so. As stated above, Internet Explorer does use them for pulling information.

It is just important to recover deleted files that are needed.

If you delete a folder then everything in it will be deleted. So if there are files in it, they will be deleted. So always be careful when deleting folders.
You can check your recycle bin if deleted files are still there but if your files are permanently deleted then you should go for a recovery service. I have tried Stellar data recovery service to get my important files. You can go for it too.

No chance !... Once a file is deleted, the memory previously used by that file is marked as 'free' space. As you say, you've '...used it since the files were deleted...' - I can almost guarantee the deleted files will not be recoverable !
