'Exterminating' a horse is typically called euthanizing ,' put down', or 'put to sleep'. Exterminating is typically a term reserved for feral and wild horses, not domestic horses.

That said the most common ways a domestic horse is euthanized is through lethal injection of barbiturate's, typically done in two shots, the first injection is to sedate the horse and the second injection is to stop the heart. The second most common method is a gunshot to the head, typically a .38 caliber or 9mm is best for the job as anything less could miss and anything bigger could pass completely through the skull and potentially injure a bystander. Soft-nosed bullets are also recommended.

In slaughter houses horses are killed by gunshot (Canada and many parts of Europe), captive bolt gun (USA), or by stabbing the brain stem/ spinal cord with a knife (Mexico). Using a knife is never recommended as it is inhumane and does not always kill the horse.
