Because he realized that to love is to let go. He'd done a lot of things wrong even though he loved her, and letting her go was his final act of love, his redeeming choice. That is the theme of the story as it is in all versions (ALW and the original novel.) He realized she would be safer and happier with the stable and sane, normal looking Raoul, and he let them go so that she could be happy. It can be validly interpret that in that film she loved him (the Phantom), which he found out by her kisses. Which I think helped him in his choice. For one, they had shared 10 years of bonding and friendship in that film, and the final scene at her grave implied that she'd been longing for the Phantom all her life. And even in the original novel, he said he saw his "living wife" in her eyes, which originally was how he was able to let them go.

Gaston Leroux The Phantom of the Opera gives the answer in why Phantom helps Christine.

It began when the Phantom discovers Christine crying in her sleep for she is alone, frighten and without her father to help. He sings to her as means to comfort her. He soothes with his calming voice, voice that had be the Angel of Music that her father had spoken about. Then he heard her sing, it was beautiful but needed training, the Phantom had secretly begun to teach her. The Phantom could sing any range, break the crystal with his beautiful voice. Being lonely. they had fallen for each other, for different reasons, Christine saw him as her father's Angel of Music, a teacher, but the Phantom saw as a woman who could be his wife. He taught her for three months before Raoul, her childhood sweet heart had enter her life.

Chapter XII-I had heard him for three months without seeing him. The first time I heard it, I thought, as you did, that that adorable voice was singing in another room. I went out and looked everywhere; but, as you know, Raoul, my dressing-room is very much by itself; and I could not find the voice outside my room, whereas it went on steadily inside. And it not only sang, but it spoke to me and answered my questions, like a real man's voice, with this difference, that it was as beautiful as the voice of an angel.

"We were accompanied by a music which I do not know: it was behind the wall and wonderfully accurate. The voice seemed to understand mine exactly, to know precisely where my father had left off teaching me. In a few weeks' time, I hardly knew myself when I sang. I was even frightened. Christine is torn between Erik and Raoul. Erik is her 'Angel of Music' who had taught her to sing and guided and guarded her after the death of her father and they had bonded because of that. Assuming we're talking about the 2004 film, that time period lastet even 10 years which certainly is bound to deepen the relationship even if she was left in the impression that he was an angel and not a man. Erik's also supposed to have a supernaturally beautiful singing voice which she also fell in love with. She continued seeing Erik's beautiful soul and also his tragedy, when she learned he was nothing but a man. Raoul however, was her childhood friend and sweetheart with whom she shared many dear memories and with his sane and protective nature he was the feeling of safety when Erik begun to show his darker side, too.

Although the Phantom wasn't all Erik was, it was still a big part of him - a part so deeply rooted that it wouldn't just suddenly go away, and she likely realized it in the final lair scene. So in the end, when finally given her choice, she made the only smart choice she could've posisbly made.

However, the last scene with the old Raoul at her graveside may imply that while Christine had been a beloved wife and mother in her marriage to him, her heart had always belonged more to Erik. Also, as she leaves Erik's lair with Raoul, she seems to be singing to Erik "Share each day with me, each night, each morning." - that is indicated in the original script too that can be found in the Movie Companion book.
