According to the owner's manual for a 2002 Ford Explorer Sport (2 door) in the fuse panel at the end of the dash (visible with driver's door open) in location # 13 there is a 15 amp fuse for stoplamps, high mounted stoplamp, and speed control. With the third brakelight working , the fuse must be good. Have you checked the 2 bulbs for the taillights/lower brakelights to see if 1 of the filaments is broken in each of the 2 bulbs ?
By the nature of the question I assume that you are referring to the tail lights and brake lights. My Explorer has four bulbs. Tail, brake turn and backup. They are all in separate compartments of the light assembly. So it could be that you have just burned out one bulb. If you are referring to the upper brake light in the rear window or at the top of the tailgate, same thing. One or more bulbs are burned out. I see people driving all the time with both lower lights burned out and the top working or visa versa.

Depending on the year, there may be one fuse for all three brake lights, or two fuses, one for the highmount brake light and one fuse for the two lower brake lights/tail lights. I hate to ask , but did you check the bulbs ? The tail light portion may work fine , but the brake lights don't if both of the bulbs are bad .
