It could be a number of things depending on the person, the best I can offer is common themes that I've studied during my psych courses. As a norm continual touching of the knee conveys some level of intimacy beyond the norm of just buddies. The area being touched for example is within proximity to, but distant enough from the actual genitals. In many cases it can be a sort of "testing of the water", if I lay my hand on a woman's knee and she quickly adjusts position to ensure I'm no longer touching her then that tells me "she doesn't see you as a mate, perhaps a friend, but not lover material". If however when I lay my hand on her knee and she reacts by leaning towards me, or placing her hand over mine that tells me on some level that she's saying "I'm OK with this, I see you as someone with potential romantically". It gives a guy a quick test that allows him to adjust his behavior to fit the context of the expectations she may have.

It's interesting to note that as relationships tend to develop into even deeper emotionally binding territory (monogamous relationship or engagement for example), such touching tends to, in my experience, begin to move closer to the genital area and then suddenly to the seat of most of our senses, the face. I think this has a lot to do with the importance of that area, as the seat of sight, taste, smell, hearing and a good deal of touch it's an area that most people protect. Touching a persons knee is in a fashion intimate but playful and relatively safe, it's comparably less safe for us to allow a person to stroke our face, kiss our eyelids and so forth. Our faces, as such important areas, are a part of us that we only tend to allow the most trusted and cared for of our friends and family free access to.

But like I said, I'm just throwing out possible ideas, since everyone's different there's absolutely no way to say for certain.
