Is the ball whistled dead when an illegal shift penalty is called?
No, because an illegal shift doesn't happen until the ball is snapped. If every player is shifting, it is legal as long as they pause 2 seconds for high school, 1 second for NCAA/NFL before the snap. So it is a live ball penalty.
Is a player considered down if he catches a pass falls gets up and keeps going?
In college football, once a player's knee touches the ground the play is whistled dead regardless of whether a defensive player made contact with the ball carrier. In the NFL, a defensive player must make contact with the ball carrier to have the play whistled dead. So to answer your question, in college the player is down and the play is over. In the NFL, the player is not down and the play continues.

How can a senior play on a JV football team if league rules don't allow it?
If the rules don't allow it, then they can't, but it happens all the time. I don't think it's "allowed" anywhere actually. But...coaches may agree ahead of time to allow junior and senior players who don't get many varsity reps to participate. No one really keeps detailed records on JV and Frosh football games, so it's never usually an issue. The whole idea of JV and Jr squads is to prepare these guys for varsity by exposing them to game conditions.

Is an intercepted pass that is run into the end zone considered a rushing touchdown?
No, it is an interception and a defensive touchdown.
In the NFL, there is no such thing as pass interference (PI) on forward passes that do not go past the line scrimmage but I recently watched a college football game in which a PI was called on a forward that never reached the line of scrimmage even though I always believed that there is no such thing as PI if such pass was in the backfield (behind the line of scrimmage). So I am not clear on the rule concerning passes that do not cross the line of scrimmage, in college football.

What is a Forced Touch in college football?
You have 'illegal touching' on a player when a kick is touched by the kicking team. The receiving team, regardless of the outcome of the play, can choose to take the play at that spot.
There is also the concept of 'touching' when a receiving player touches the ball on a kick. At that point, the kicking team can recover the kick and maintain possession.
A "forced touch" is when that touch occurs because the opposing player 'forces' an opponent to touch the ball. For example, if a receiving player is being blocked by a kicking team player and the kicking team player blocks the receiving team player into the ball, the receiving team player is 'being forced to touch the ball by the block.' In this instance, the kicking team cannot recover the ball and maintain possession, because the touching of the ball by the receiving team was a 'force touch.'
