There's air in there somewhere. You got to get it out. I like those one-man bleeder pumps that pull through the bleeder screw.
The brakes need to be bled, or is there no vacuum pressure? in that case you need to check all vacuum lines, including the ones for the cabin and other accessories, not just the brakes.
A master cylinder should be replaced when it can no longer provide the pressure needed for the brakes to operate. You can tell it is failing when the pedal becomes soft.
Bleed the master cylinder.& then rebleed the system.
One reason is that air could have gotten into the braking system, expands when it warms up, and forces pressure on the brakes. It could also possibly be caused by using the wrong type of brake fluid, or by using automatic transmission fluid. The brake fluid added after the master cylinder was changed could have been standing open for long enough to absorb water from the air, which expands or even turns to steam, thus exerting a great pressure on all the brakes. The master cylinder might be stuck in the full braking position.
The ECU for the ABS brakes is attached to the Master cylinder for the brakes.

As the brake pedal is pressed, an attached rod on the master cylinder applying pressure to the brake fluid in psi. This pressure is applied to the calipers/wheel cylinders clamping the brakes. In front brakes(disc/caliper) setups the pressure is multiplied. An example: Applying 100lbs of force to the master cylinder(not the pedal, since the pedal has a mechanical advantage of 5-7:1 meaning 20lbs or less on the pedal is 100 on the master cylinder). Because the master cylinder's piston has an area of 1 square inch(generalization) it would equal 100psi. 100psi of pressure on the caliper's piston which can have an area of around(say) 3inches, would exert 300psi of pressure on the pads.n disc drakes
